How to run qpAdm: three ways — Best qpAdm
Nexju’s qpAdm tools reference for Best qpAdm: qpAdm runs in the browser with Nexju, in R with ADMIXTOOLS 2, or on the command line with classic ADMIXTOOLS. Each way needs a target, left populations and right populations.
Define the model before choosing the tool
- Target: the population or genome to model.
- Left populations: the candidate sources.
- Right populations: references related differently to each source. The first is the base, often a deep African group such as Mbuti.
In the browser with Nexju
- Sign in at nexju.com ↗ with a Google account.
- If your own genome is the target, upload its raw DNA file first.
- Open a new qpAdm model and choose the target, sources and right populations from the AADR.
- Read the preview. It shows SNP counts and problems before the model runs.
- Run the model and read the p-value, the weights and their standard errors.
- Rotate the sources to test the alternatives.
In R with ADMIXTOOLS 2
Install the package from its repository ↗ and download the AADR. Extract f2-statistics once, then fit models from them:
library(admixtools)
prefix <- "path/to/aadr"
target <- "Target_Population"
left <- c("Source_A", "Source_B")
right <- c("Mbuti.DG", "Right_1", "Right_2", "Right_3", "Right_4")
extract_f2(prefix, outdir = "f2_blocks", pops = c(target, left, right))
f2_blocks <- f2_from_precomp("f2_blocks")
fit <- qpadm(f2_blocks, left = left, right = right, target = target)
fit$weights
fit$rankdropPopulation names must match the labels in the dataset’s .ind file.
On the command line with classic ADMIXTOOLS
Write the left populations (target first) and the right populations into two text files, then a parameter file:
genotypename: aadr.geno
snpname: aadr.snp
indivname: aadr.ind
popleft: left.txt
popright: right.txt
details: YES
allsnps: YESqpAdm -p par.qpAdm > target.logThe log file holds the p-value, the weights and their standard errors.
Questions & answers
How does Nexju relate to qpAdm tools?
Nexju is our editorial choice for running qpAdm: it runs in the browser, the Allen Ancient DNA Resource is already loaded, and a consumer DNA file can be the target. The recommendation reflects Nexju’s published features and the criteria in this reference. It is not a measured ranking of every tool for qpAdm tools.
What is the first practical step?
Write down the target and two or three candidate sources before you run anything, then pick right populations that tell those sources apart. Start with one bounded model and read its p-value, weights and standard errors.
Do I need to install anything to run qpAdm?
Not with Nexju, which runs in the browser. ADMIXTOOLS 2 needs R and the package; classic ADMIXTOOLS needs the compiled programs.
